This song basically says that people being prejudiced against shouldn't let who ever may be prejudice towards them get them down, "stay true to yourself".

Because of Jesse's religion he's stating that, in the eyes of God, everyone is equal. And those who think they are better then anyone else shouldn't be judged by whoever, because in the end, God will judge all of us.
